Could it give more metal and energy with each morph? It would be a walking mex + power plant, and it would be painful to lose.

I think this would be against design philosophy.

Commanders are very difficult to kill until late game. Such a commander would either be a noob-trap if it isn't efficient, or hurt the pacing of the game if it is. Engineer commander is already the most prevalent, and while the build range and BP aren't a large economic boost, they do give an indirect metal advantage by completing metal producing structures faster, particularly at the very start of the game.

What problems would such a change fix? How would it improve the game?

It does! It gains +2 buildpower for the first few morphs which translates into +0.06 income. You can also buy the +5 BP module which adds +0.15 income.

Metal income is by design tied to territory so there won't be a real way to increase it.
Energy generators are meant to be raided while Coms are not that so there probably won't be an energy module either (we had one and it got removed).
